In many instances the initial scans are of large areas and include artefacts (background on the edge of bacterial cells)
that are not desirable.

A typical workflow therefore involves identifying regions to crop out of the images.

This is typically done manually in Gwyddion and files are saved as .spm for subsequent
processing.

It would be useful if we could identify regions to crop and analyse automatically before doing any pre-processing to
flatten the image.

Thoughts on how to achieve this

Always take the middle of the image

Would always taking the middle of the image work?

Regions with low height differences

The artefacts are regions with very low height, we could perhaps look for areas where the height range doesn't change
too much and select these.
