working directory requries trailing slash

working_dir in the .ini file requires a trailing slash e.g. /some/dir/CUTIE_out/

Without it, it will treat "CUTIE_out" as a prefix and put all the files in /some/dir

Solution:

Make sure pathlib is being utilized for robust path management and don't require the trailing slash
